Since your website is Hebrew (R-to-L)
Virtuemart doesn't load this CSS file in your website:
ROOT//components/com_virtuemart/assets/css/vmsite-ltr.css
Which is the source of most of the layout problems. So you should manually includes these CSS rules.
Then open this CSS file:
ROOT//pest/templates/ja_purity_ii/html/com_virtuemart/assets/css/flexibleVM2Global.css
(to the top) include these CSS rules:
span.quantity-controls{width:16px;float:left;padding-top:2px;margin:0 0 0 10px; border:none !important;}
span.quantity-controls input.quantity-controls{height:14px;border:none;width:16px;}
span.quantity-controls input.quantity-plus, span.quantity-controls input.quantity-minus { background-color: #777 !important; height:15px !important;}
.flexibleProductDetailsV2 .FlexibleProductDetailsRight span.quantity-box input.quantity-input { height:28px !important;}
The result will be:

Once you include these above CSS lines, the "VM-Stockable Custom Field" product will also look better.
It is normal if the "add to cart" button stylization is different in case of "VM-Stockable Custom Field" is being used.

Simply because we can't use custom HTML lines for generating the add to cart button if the VM Stockable Custom field is used. The core hack is required which is not recommended.
But i would suggest you to use "Generic Child Variant" type custom field, because it is more advanced and give you more options,
for instance it gives you the ability to upload different product picture, different product name, different product information etc..
With our PureMart, generic child variants are changed with AJAX update, so it is no difference than VM Stockable custom field though. Beside, you will always have the same "add to cart" button.
