I think there is some bug.
If I use the plugin "stockable variants" to configure sizes, and I put some quantity in cart, it add quantity two by two or three by three.

If I don't use the plugin there are no problems.

It is a problem of Virtuemart itself (not our VM Template).
See this forum post for solution:

Basically;

Open this JS file;

/components/com_virtuemar/assets/js/vmprices.js
And change the following two lines that you can find at the top of the file:

Change:

plus = cart.find('.quantity-plus'),
minus = cart.find('.quantity-minus'),

with:
plus = cart.find('.quantity-plus').unbind("click"),
minus = cart.find('.quantity-minus').unbind("click"),
